A question about my anti theft module on a 95 GT

OK, This is a long story so bare with me.

One day I jumped started a co-workers car, and his battery wasn't very drained and the cables were only connected for a few seconds at most. Everything was fine, till 16 hours later, and the alarm started to go off. OK That was odd, because the doors are never locked when I'm at home. I just used the key to reset the alarm, and it stayed quiet for about 14 hours more and the alarm went off again. And again and again, totally at random even if the car was unlocked, and occasionally as soon as I would shut off the car. I tried disconnecting the battery for several days, hoping it would reset the computer. It didn't work, it seemed to make the alarm trip more often instead.

Previously I had the ignition key cylinder replaced, but the mechanic said that he bypassed the anti theft for it, and it has worked just perfectly for about 3 years, I was under the assumption that he disabled the alarm at that time, so I was very surprised to hear the alarm going off in the first place. Also at this time, the key-less functions ceased to work, but it wasn't something I cared about so I just forgot about getting it fixed. The car ran just fine.

I took it to the Ford dealership and after keeping my car for ten days, racking up a list of other repairs to do instead that didn't need to be done by them, as I have two sons who turn a pretty good wrench. They said they couldn't find anything wrong except that the alarm goes off at random. Duhhh, I already told THEM that, and demonstrated it to them in person. When I finally got fed up with this, I told them I would be in to pick up the car and suddenly they wanted to put in a used anti theft module, as they said they no longer make it. This wasn't what I asked them to do, I asked them to disable the alarm system. I don't need it. They seemed to insist that my car needs a new one to stop the alarm from going off randomly, but that doesn't seem to be in line with the majority of the posts, I've read online. I personally think they are going to far with the cure to the problem. It must be something else.

Talking to an alarm specialist in town, only confused me and he admitted that he didn't know anything about Ford factory installed alarms, and that didn't inspire much confidence in me, but he did have some ideas and as a last resort, I'll let him try. I would really hate to send my precious car to a junkyard, because of the stupid alarm but I just want it fixed, and if a dealership just is guessing in the dark, I'll have no choice because it is making me angry at this point. I don't like opening the hood to connect the battery every time I want to start and stop the car. Please help me save a beautiful, well maintained like new car. She is my BABY. This is why I'm trying to do some research first, to help give him some ideas.

Now I've been doing some reading online about this subject, and was surprised to read so many people saying that only '95 cobras had factory installed alarms. My 1995 GT (5.0) also has one and it wasn't an optional equipment sort of thing ether or I wouldn't have gotten it. Most were writing about installing a factory anti theft module, and that the wiring already existed, and it was a simple plug-in and done kind of job. Their '94's- 2004's all seemed to run just fine without the alarm, and many did have the key-less entry already.

So my question for you, is disabling it as simple as disconnecting it? Will the car still start?
Or if replugged in after physically removing it, and the car not start, would it still need to be reset at the dealership?

Right now even with the alarm problem, the car starts just fine, even though the theft light is staying solid, for a few seconds after the car starts. It flashes after turning off the car, but goes out once locked. Then hours later the alarm will just go off. No theft light at all when that happens.

Any other ideas you might have would be helpful.

PS : Small town and only one Ford dealership for 60 miles, and I despise our local dealership.

How did you test the factory alarm system? How have you established that the factory alarm system is actually working?
I know this sounds elementary but have you disconnected the various grounds involved with the alarm system and the EMC? Let it sit for 15 minutes then reconnect the grounds.
Perhaps the system needs to be RESET!
I realize this sounds like "computer advice" but isn't that what is involved in this fiasco? Sounds awfully like a control function to me!
Ford builds cars, not computers! Alarm peolle generally only understand the systems they sell, they are not diagnosticians!
I believe this is a computer debacle...just happens to be on your car.
