Good morning. I will be switching the stock intake manifold(95GT) over to the cobra intake. Does the distributor need to be removed? Thanks for you help.

It doesn't have to be removed, but it will make it easier for the removal and install of the new one.
If you do decide to remove it, mark the dist base to the block with some paint or liquid white out AND mark the location of the rotor to the dist cap base. Re install it the same way.

Take the dizzy out. Do what Magic said. Very easy.

Is there a shaft connected to the bottom of the distributor that I need to worry about?

Yes, Oil pump shaft. Be very careful when taking out the distributor should you. 9.5 times outta 10, the distributor comes out no problem.
