This is a brief overview of what you’re asking:
1. There are no cam cover clearance issues with the 96-04 hydroboost.
2.
Exhaust
You will need to source a set of Coyote swap headers or make your own. It’s much easier to just spend the money and move forward.
3. You can reuse the factory modular starter.

Engine accessories
I personally have a Mustang timing cover with a 2015-2017 Mustang GT alternator in the OEM spot, my stock 96-04 Mustang AC compressor on the passenger side using a “Power by the Hour” bracket and I’m using a Volvo electric power steering setup.
The easiest and most expensive way is to use the “Power by the Hour bracket” and it keeps most of your engine accessories in their respective locations. The alternator is flipped around and goes on the passenger side.

Oil Pan
Stock Coyote pan doesn’t work with the OEM k-member unless you bitch the pan.

Flywheel
Use a 96-04 Cobra (eight bolt) flywheel and clutch combo

Transmission
Oh, you can use the stock transmission but it won’t be happy forever

Steering column
Assuming you meant the steering shaft in the engine bay I believe you’ll be just fine. I’m using the MM part and it’s perfect.
9.
Oil cooler
You don’t NEED an oil cooler but it’s a good idea if you plan to drive the car hard.
