auto to manual swap issues help!!

ok I have a long story so I am going to keep it short and sweet. I will have a whole new thread for the long story. so, I have to use a tbird ecu which is programmed for an auto. I have a 5 speed and my car now thinks its an auto, obviously. it is cutting out intermittently for about a half of a second then goes back to normal. I know it is the fuel pump cutting out or simply shutting off the fuel because it thinks it needs to shift, from what I believe. there is not a logical explanation outside of this theory, unless somebody knows something I don't. it only cuts out under acceleration usually light to medium. nothing uniform or no patterns to it that I have noticed. My main question is when you have an auto car with an auto ecu and swap to a manual, and keep the auto ecu, do you reprogram the ecu with a manual program, do you have to get a manual ecu?...
from the research I have done, aren't the manual ecu's the same as the auto's but use a different programs including shift solenoids and all. if found they are the same exact ecu's with different programs. with this in mind couldn't you reprogram the auto ecu with the manual program.
what was the solution with those that have done this swap.

You can reprogram the auto ecu for manual trans.. No they are not the same. You can use a auto computer for a manual with a tune but you canot use a manual computer for a auto.. The manual computers are missing all the hardware to run a auto.

If your looking for a mustang 5spd ecu I have two of them. Came out of working cars. I went w/ megasquirt so have no use for them. Both 94GT. I'll sell them for a good price.

I have a 98 with the eecv I believe yours would be an earlier pcm. I have my pcm but long story short, I updated the pcm with the IDS and it wouldn't start, because it thinks it is being stolen and the PATS module would not store the pcm id and without this, it will not start. my pcm requires a coded message to match up with the pats and pcm to enable the pcm to let my car start. I did everything, trust me. my instructor is an electrical guru and genius and even he nor could the person who teaches IDS programming or any master tech from Ford. this seems to be a one and a million case. nobody, even specialists have heard of anything like this. so in the mean time, I am using an 96 tbird pcm which is an auto. with that being said, it wants to cut off the fuel when it thinks its time to shift. so, I either need to figure out how to disable the pats in my pcm or program the tbird pcm to be a manual so it doesn't cut off fuel anymore. also can any of these two options be done with the IDS or equivalent. I was thinking about putting my factory software update to the tbird pcm so it thinks it is a manual. any suggestions?

mine def wont work. i should have paid more attention to your username. A tuner might be able to disable that in the tune w/ a chip.

Ive got an 98 5 speed ECM for ya. Literally taking up space.

I did this swap years ago, quite easy and fun :)

as do i have a 5 speed pcm. thanks anyways, so are you saying i can use my 98 4.6 5 speed software reflash on the tbird pcm. they are the both eecv. i have the IDS and i need to no if i can just load my oe reflash on this tbird pcm? if not what would be my options. i do not want to buy a sct or anything. thanks
