Misfire when warm.

So here goes. I have a problem with my 1994 5.0L 5-speed stang. When it warms up running about 195deg. It will start to misfire. Multiple cylinders intermittently. Sometimes it only feels like it happens for a second. Other times its multiple misfires over and over. This has happened in the past and cleaning the MAF and the cap and rotor solved the problem. This time it didn't. Just so you guys know the PIP was replaced two years ago and I haven't run any codes. This problem did not start happening until after I replaced the heads and intake. Here's what I'm running.
94-95 - Cobra intake
BBK cold air intake
Stock heads shaved 0.020
BBK shorty headers
2 1/2" exhaust
MSD coil
Stock everything else

I will be pulling codes tonight. But I'm not sure its going to produce anything. All of my grounds are secure and I have an additional ground running to battery from the top of the motor. This has been pestering me that its a deeper problem. But didn't warrant my attention until the fix didn't fix it anymore. So what are your thoughts guys! Other than the miss when its warm it purrs like a kitten!

Okay, I'll try that. Plus I'm going to pull the plugs check and clean them. I changed the gas from 87 to 89 octane this fill up. Maybe this is contributing to the problem as well.
