ok say i am swapping a NPI engine for a PI engine what else do i need?

just the engine and reuse your electronics or replace computer and wiring harness for coil on plugs.

nothing, its a direct swap...just reuse your fuel rails and coil packs instead of the newer stuff and its an easy swap. You just have to account for the 2nd sensor on our intake that the pi doesn't have but that has been discussed here in detail and threads with pics are here.

will all 99+ engines swap over directly? or is it limited to 99-04?

+1, make sure you hook everything back up, I can't tell you how annoying it is to be chasing a code for a month to find out that one wire isn't all the way connected, that makes for a :slap: type situation
