look at the 3rd brake light and see if it is connected, that is all I can think of that it might be connected to otherwise the trunk pop solenoid. When you say you checked fuses did you only check the ones you thought were related to the brakes or did you check every fuse? It seriously takes less time to pull/inspect each fuse than it does to go to the manual and it is surprising how often the fuse blown seems to have nothing to do with the problem at hand. You also looked at the box under the hood?

Otherwise I would start by testing for power at the switch, and after. A volt meter or test light will only take a second to check the two wires going to the switch. One should be constant and the other should turn on when you push the pedal.

The brake pedal brake light switch are known for failing and being intermittent. Like ttocs mentioned, get under the dash with a meter and check for some power. If no power the next move will be checking fuses. If there is power, push the switch in(probably installed and using the pedal to compress) and check the other terminal to see if power flows thru. , if power flows thru youll need to trace that wire to the back.
