Flywheel question on a 3.8L

I picked up a 95 with a blown 3.8 and an automatic transmission.
Went on marketplace and picked up a used 3.8 from a manual shift car.
My question is other than swapping the flywheel and inspection cover is there any other things I need to do?
I bolted it up but there seems to be very little clearance between the converter studs and the inspection cover... ???? I assumed the motors are identical. Am I wrong?
