Is there any difference between the two years?

I can get a what my buddy thinks is a "93" 5.0 motor out of a mustang for free and i was thinking about picking it up for a possible stroker project.

Blocks are the same. If you can pick it up for free then why not. Then just drop it in the car all at once it is much easier that way.

I thought the timiing covers were different, as well as the intake.

They are but the block itself is the same

Well the block is the same, the timing chain cover and accessories are all different. the only difference in the intake is the upper intake does NOT have an elbow on it in the fox body years. If it has a fox body intake then you would need to get an elbow to go inbetween the throttle body and the intake in order for your throttle cable to work.
