Alarmed by no alarm

Hey guys. My '98 GT sat for 2 months, unhooked from its battery while I tried to sort things out financially, install my PI intake and fix the stripped spark plug hole. Got the car up and running again, but now I find that my factory alarm isn't responding at all. When I press the lock or unlock on the key fob the doors still lock and unlock, the lights come on, the trunk still opens, etc. but in order for me to start the car I have to press the bypass switch. Also, the alarm doesn't chirp anymore like it used to-only the car horn sounds off. It's like the car alarm itself isn't working. Is there a reset procedure or something that I have to do? I'm assuming that being unhooked for 2 months has done something to the alarm? Is the alarm damaged? This is a dealer installed alarm btw. Any suggestions would be appreciated...

I know, it's difficult to explain. You know the alarm system that the dealer sells to you when you buy the car new? That's the alarm that's on top of the alarm that comes with the car from the factory. So, it's not really a "factory" alarm, but a Ford sponsored, dealer-installed one...

you say the factory alarm is not responding at all but in the very next sentence say that it locks/unlocks the doors?

Is there an led for the after market alarm and if so is it lit solid? IT sounds like it is in valet mode which basically turns the alarm into a keyless entry to keep from bothering the valets.

Yes, exactly. The keyless entry is still working, but the alarm that chirps at you when you arm/disarm it is not working, and that's the system that will keep the car from starting unless I hit the bypass switch. I've been reading up on this and it seems that Ford installed either a Code Alarm or Audiovox Alarm branded as Ford products in the SN95 and the earlier New Edge years. The red LED light is just blinking on the dash. From prior experience I know that it flashes rapidly when it is in Valet mode.
