The car is on jackstands now. Had a trans, had issues, another story. So at a standstill now. 94/95 pedal assemblies are different from 96+. You can use them, but you will lose the cruise control/brake switch (kills the cruise when you touch the brake). And if you are 96+ and use 94/95, you lose the hydroboost brake function.

The 94/95 trans has an input shaft 5/8" longer than the fox body, that said, the bell housing is also 5/8" deeper. If you decide to get a fox body trans/bell the shifter will move forward that 5/8" and you will need a driveshaft spacer. Also the clutch fork/cable will be at the 9 o'clock position (94/95 is 7 o'clock). This may be an issue for headers, etc.

Auto ECU will work with an SCT chip, or buy a T5 ECU off ebay/forums/etc.

Yup. Pretty straight forward swap. Just remember the auto and manual tranny mounts are different. You can modify it too if u want though. Something i ran into while i did the swap.
