check the rubber molding around the trunk. it is designed to that water comes off the back window goes into that little channel that goes around and then exits out by the tail lights(As we all know after washing our cars). Try pouring some water in that channel and make sure that it doesn't somehow leak inside.

Can't be the weather stripping as it seems to be getting inside the lid itself.. open it up and pours out by the license plate....

right but there could be a small hole in there somewhere. Like I said pour a couple cups of water in behind the window with the trunk open and see if it goes in.

I have also seen trunks leak just because of a sirius antenna that was mounted too it with the cable going between the stripping and the trunk lid. It only takes a very very small gap in the stripping or hole and you can get a good amount of water in it over time in a good storm.

i dunnno if this will work but next time you wash your mustang fire it up and run the air on full blast and dump some soapy water on the back and see where it bubbles. Pull the rear seats down of course. Hope this helps.
