The steering shaft hits the header going towards the driver side when it almost lines up to the rack and pinion, but when the shaft isnt touching the header at all its almost an inch off.

How do offset rack bushings work and do you think they will fix my problem?

Sorry I don't have any answers for you Matt but
your not the first person I heard that had fitment
issues with the QA1 K member no wonder they gave it to you.
After the installing of the QA1 k member on another guys
mustang his wheels were sticking about two inches in the front
and his car looked funny. He was able to fix it useing the
94-95 GT spindles.
Why didn't you get a Maximum Motorsport k member instead?

QA1 is shit. I have one and hate it. Modded it to work for my set up. I really didn't feel like taking it off and selling it to some poor guy to deal with it. When it comes off its getting scrapped.

As for the bushings. The stock rack bushings have a hole in the middle. Offset has a hole drilled to one side. Allowing you to raise or lower the rack depending on what you want. I used them to raise the rack due to being lowered. Getting the stock bushings out can be a hassle but they come out.
