I just replaced my transmission mount and TO bearing but when I get around 60 my shifter still shakes like CRAZY. It vibrates more than usual the whole way to 60 but once I get to that speed its 10x as bad. Could it be my pilot bearing? Motor Mounts? Maybe even tire balancing?

If anyones had this issue and solved it then suggestions would be greatly appreciated!

Sounds like a balance issue. I'd have the driveshaft re balanced. Tire balance you'd feel in the wheel. If you have an aftermarket shifter make sure your shifter stops are adjusted correctly as well.

Does anyone know if this could be the pilot bearing? The throwout bearing was in very bad shape.

I can't see how the pilot bearing would do that.. it's not motor mounts either. I've been driving around with a busted motor mount for the last few months and it doesn't do that at all. Have you checked your harmonic balancer, pinion angle, and U-Joints?

Edit: And yes, you should definitely check your tire/wheel balance. It can make a pretty big difference on vibrations.
