Transmission gear whine after short throw shift install

I installed a Summit billet short throw shifter a few weeks ago on an otherwise stock tranny in my 94 GT. Recently I noticed a gear whine in 1st-2nd-3rd gears, mostly under acceleration. I don't hear it in 4th and 5th.
Can the short throw shifter cause it, or is it just coincidence? What could be the reason?

It could be the billet housing in the shifter just transmitting more noise. You could try a rubber shifter gasket like the cobra bobs gasket.

Thanks lwarrior! You're right, I installed the shifter with RTV only. The noise doesn't bother me if it is normal and not a sign of something going wrong. :)
I also plan to do fluid change in two weeks.
