Engine noise higher rpms, need help??

Hi guys i have a 96 GT 5 speed i have a noise at 4 thousand rpms to around 6500, starts at 4 and seems like a slight vibration almost rattling noise, cant seem to narrow down and im scared to drive it and dont want to damage it just dropped new motor in and i have checked everything i can think of, i have removed trans and checekd flywheel bearings and what not due to problems getting trans and motor to seat together, also just installed underdrive pulleys, all mods where there but pistions and rods befor and didnt notice this? my list of moddificatiions are

stock block with fordged probe pistiions and valve reliefs cut in them, rpm rods with ARP rod bolts and ARP main stud kit, a set of aanderson motorsports camshafts, ported pi heads with a radical valve job, typhoon intake, proffesional products upper plenum and 75mm thorrtal body, 90mm lighting maf, 24 lb injectors custom sct tunner have not dyno tuned yet, jlt cold air, ford racing shortys, bbk off road x-pipe, 4,10 gears, upgraded valve springs, new timming chain kit and tensioners, new followers, 12 lb fidanzza flywheel and a king cobra clutch kit,... i can keep going but i dont think any of that is relevent
