just bought a 94gt, someone has put fox t-5 and bellhousing, t-5 is 1352-162 this is out of 88 fox mustang 2.3, dont know if they changed the pilot bearing to the small pilot shaft on this t-5, have already replaced pinion bearings, carrier bearings,BAD VIBRATIONS through the gears with the car on jack stands, when i clutch it while spinning the drivetrain goes away quick, let the clutch back out vibs come back, they didn't put a driveshaft spacer in car either, could this be the pilot bearing to big, since the 2.3 pilot shaft is 70 some odd thousants smaller? Also, when i pulled the drive shaft out, just spinning the motor and trans at 4,000 rpm in 5th-no vibs, driveshaft looks good, no dents, round weight still intack at rear of driveshaft, also have new u-joints, also noticed probally 30-50 thousands slack in transmission yoke, i un-bolted the drive shaft and slid it forward about 3/4 inch to simulate a driveshaft spacer and it reduced the yoke slack some.

the pilot bearing may be something to check....and you should also invest in the required spacer. One thing though....when you have the car on jack stands, testin this...are the stands under the axle or is it just hanging at full droop with the stands under the frame? You need to have weight on the suspension otherwise, you're putting the u joints at a severe angle and that will cause it to vibe like you described.
