an automatic PCM would be needed, and a Dallas Extended Range Speed Cal since 99-04 use different speed sensors.
since a new PCM would be needed, this raises issues with PATS. it would need a tune to turn PATS off or towed to a FORD dealership to have it reprogrammed. i suggest the tune, becasue the engine will need a retune to run the larger 99-04 injectors.
01-04 V6's have Intake Manifold Runner Controls (IMRC's), the 97 computer will not run these and they need removed from the Lower intake manifold. just take them out and fill the holes with JB Weld.
the driveshaft yoke needs to be changed to accept the Auto trans.
other than some minor rewiring, i think that covers the major stuff
