Computer question and miss issue

Hi I am new here, Just need little help. I am having trouble with a client's SN95 Stang. Costumer stated that they swapped a 5 Speed tranny from a Automatic but still using same EEC computer from the Automatic Transmisson also noticed that VSS Veihicle Speed Sensor is unplug or no working. MY question is are Manual and Automatic EEC computers interchangeable??
The probem with the Stang is that ignition cuts very quickly like for second then grabs again specially when when I put a load on throttle, To be more specific if feels like the rev limiter issue but this problems happen at all RPM Example #3, 4, and sometimes even 5 RPM. All ignition components have been replace with new unit and still problem duplicates. Thanks in Advance and please let me know if anybody know what could cause this issue

The computers are not interchangable...what is happening is the pcm is cutting out for the gear change. The 94-95s have a aode transmission that the shifts are controlled by the pcm. I think that whats going on, I swapped to a five speed in my car and switched the pcm.

Ok guys I am looking to purchased the ECM for the Stang but there two different ID### numbers and dont know which one I will need. What is the difference between the two??

ID# F4ZF-EA and the other is ID# F4ZF-JB

I believe the first part number is for a gt and the second number is the pcm for a cobra.
