the "thing" under the glass is the intercooler. it is reversed from the cobra/GT/gt500 blowers. intercooler on top, blower beneath. the "cover" really is just a plastic piece that wraps around the sides of the intercooler to hide the coolant lines. this engine bay would look like shit without the cover. people would look and say, "$100k, and you get this tangled up mess?"

so that "Thing", does it act sort of like the old SVO Mustang scoop and pump air directly into the intercooler from the outside?

Yes, the LS1 is a 346 - but that's not the only change. Virtually everything is different from port sizes/locations to intake manifold etc. etc. etc.
